Here's my picks for albums with thematic thru-lines:

U2-Joshua Tree (chapter 1and chapter 2)
Natalie Merchant-Ophelia
Peter Gabriel-OVO (that's kind of obvious)
Radiohead-OK Computer

this is just off the top of my head...I'm new around here

If I may add a few contributions of my own...

The four Daniel Amos albums (Alarma, Doppelganger, Vox Humana, & Fearful Symmetry) which comprise their Alarma Chronicles - Terry Taylor had a dream or vision or something and each of these discs is based on it to some extent.  I'm sure there are bigger DA devotees on here than me who could give you all the detail you want on these.

Tom Russell's "The Man From God Knows Where" - I once heard this described as a 'folk-opera', and taken in its entirety is rather moving, I find.  Inspired by Russell's ancestors and the whole history of immigrants moving to, and living in, the US.

Allison Moorer's "The Hardest Part" - She's Shelby Lynne's sister, and this disc is inspired by their parents' marriage which ended in a murder-suicide.

The Russell and Moorer discs are both more country-tinged than the others I've seen mentioned so far, so be prepared for that.  They're both strong albums though.
